I use Trillian, a messenger which can connect to other people using multiple protocols, including Facebook chat. I only use my Facebook account for that purpose, nothing more. However, when I chat using Trillian, Facebook logs those chats so that I can see them later. As Trillian already logs chats locally, and I have no desire to store them on Facebook, is there a way to disable Facebook's chat logging?

You cannot disable this "feature". Facebook has now used chats as messages (like emails) and it will get stored. Sorry.

but one thing you could do is actually log into facebook through a browser, find the person you are talking to in the messages. click to view converstation, on the top right, there is this "Actions" button. click on that and the click delete messages.

I believe you can not disable this "feature". Facebook features at this moment employed conversation as messages (something like email messages) which becomes stored..
